So graph theory has a bunch of nicely created algorithms to ensure proper balance of maps, connectivity densities, weak/strong points, etc... This got me thinking as I begin to design maps for warlight if there would be some easy method of utilizing those tools.

There isn't yet...

Add your vote. I'll write an R script that is directly related to warlight and distribute it under GPL if this idea comes to light so that even those who don't understand graph theory can adjust their map to make a more competitive and fun playing field.

great idea. I've been wondering for some time whether such software exists. 3 votes!

Three votes as well but how does graph theory work? Can you use it now?

It's easy, I do that already with some software I wrote to help me decide on picks, I should be able to run maps that haven't been released to the public yet too, if you want me to try it out on one of your maps then PM me and I'll give it a go :)
