First you should make those links smaller. Now their size is ridiculous.
And here's how you can center them perfectly:
Step 1: draw the bonus link, but DON'T set the ID.
Step 2: draw a square of 16 by 16 pixels (16 by 24 if you have a bonus value above 100) exactly where you want the number to be.
Step 3: alter the border color (note that we are still doing this in inkscape) so it's opacity is 100%. Now you shouldn't see it anymore.
Step 4: make the first object you drew (the bonus outline) in a colour that is very basic. Like bright red, or dark blue. Do that or save the RGB code.
Step 5: set the ID of the square to BonusLink_Whatevernameyouwant
Step 6: go to the warlight map editor, and make the bonus in the same colour as the one you took for the outline.
Step 7: now you should have your bonus shape, and the number exactly centered!
The con is that the clickable area is only as large as the number square itself.

The bonuses are so big! You might have to make even smaller bonuses to make the map more fun (and easier) to play on. Just a suggestion, considering inexperienced players like me end up expanding, gain unmanageable borders with other players, who then proceed to destroy my hard-gained bonus. With smaller bonuses, should some of your border territories get conquered, you still have other bonuses to back up your army. This also means that you will have to reduce your superbonuses to compensate for the smaller bonuses.
