Sorry, this brings back bad memories of the FFA season on the 4 castles map. Has the feel of that, though yours is different.

all i really need is input on whether the pink and aqua areas (players 5 and 6) are balanced when compared to the green, blue, yellow, and red areas (players 1, 2, 3, and 4).

I'll take a look. I do see an issue. You have the portal included in the Right Four Yellow bonus.

EDIT - One thing that might be an issue balance wise is the pink/aqua ones don't have any fast bonuses. The others have 1 for 3 bonuses. Not sure how that would play out.

Suggestion - you should put a colored border under the shared territories in the middle. So like Center Red, Blue, etc. You have 2 for each color shown. I would make the black 7 on top (so those are all shown black), then offset them as a path and color them. Like this (2 minute MS paint job, but you get the picture):

This way the middle are black territories, but it is shown they also belong to 2 or more other bonuses as well.
